    Default AF-S NIKKOR 500MM F4D

I know there is a great difference in price but is the AF-S NIKKOR 500MM F4G IF-ED VRII preferred to the AF-S NIKKOR 500MM F4D IF-ED II?

I do not believe so. The II does not have VR to the best of my knowledge.

The IF-ED II lens is the older version. It has been updated with the VR technology on the IF-ED-VRII.

Donīt forget that VRII-versions have Nano-coating.

The current production Nikon 500 is the 'AF-S NIKKOR 500mm f/4G ED VR'.

The previous version although confusing is AFS II, it would need to be purchased used, it is highly regarded and seldom seen for sale.

The current version does have 'VR II' technology but is not marked as such, it also has the 'nano' coating. It is a wonderfully sharp, high contrast lens, still in short supply and as you note a bit pricey.
