You should be able to change the prefix before the 4-digit number in one of the cameras.

I looked through my 5DII manual and could not find a way to change the file names. Have you? Axel, do you know you this might be done on Canon cameras? The only thing I found is if you set the camera jpeg to adobe rgb, the file names become _MG_nnnn.CR2.
On my 1D Mark II, the file names have a unique 4 letter code. My 1DII, for example, has file names that start with JZ3F. I would like that on all my cameras, then no clash problems.
File number is another problem. If, say I have a card with a 1DII file of JZ3F_7682.CR2, if I put that card in my 5DII which was at file number IMG_0333.CR2, the next picture it takes is IMG_7683.CR2. The only solution I've found is to keep separate cards for different cameras.

I keep separate cards for each of my camera bodies and download raw images to files that contain the body identity, date shot and location. As I process images each is given a unique name and then saved to master files. This solved the issue of clashes for me.

I think you could deal with it by renaming the files on each card as you import them--what software do you use?
In the first 'yellow' menu on my 1D3 there is an option "File Name Setting" where I can change the file name. Is this option not available on your 50D?
No Axel, I don't think the EOS XXD series allow this.
rename the files in DPP or Adobe Bridge. I rename to date/time format. Then you can copy them to the same directory.
